Soft Top Boot vs. Flexatrunk
Beware everyone. I purchased both of these add-ons, the Mopar soft top boot and the Bestop Flexatrunk. Unfortunately they don't work together. The deal is that the soft top boot attaches to the rear of the tub. You fold down your top, and need to compress it a fair amount to get the attached boot around it. It works nice however. But with the flexatrunk in place you can't push down the folded top enough to get the boot around it. The sides of the Flexatrunk are too high. Thus I have to choose one or the other. I just wrote Bestop to see if anyone else has realized this yet. The only idea I can come up with is to use a jigsaw and remove the back third of the flexatrunk side panels and not use the rear most top section. The folded soft top is bulky enough in that if I use the first two of the top panels there probably won't be much of a gap between middle panel and boot. This may be hard to understand without seeing it. Unfortunately I can't send a picture until I modify the thing. I am going to wait until I hear from Bestop before I do that. I am disappointed. The boot looks very cool in place but I wanted to use the Flexatrunk to keep stuff out of sight.
Sorry, I should have seen this thread first. I posted in the other one you brought this up in, so I will copy my statement from there. Sad to see Bestop has the same issue as Mopar.
I am running the Mopar trunk and have the soft top issue not going down far enough to attach the boot around the outside. It is the small lid on my trunk stopping the top from going all the way down. This solution worked out for me. I simply cut sections out of the molded plastic lid at the hinge so I could remove it when I needed to. With it out of the way, I can put the put on and secure it, and the top covers where the lid should be so it worked out for me. Seems crazy that the R&D departments do not take this issue into account before making the trunks, be it Bestop, Mopar, etc.

Well I just got finished cutting the hell out of the Flexatrunk with my jig saw. Shortened the length and height of the side walls. Will use it with only the two small top panels now. Certainly not as secure as before, but it will still hide items from view. The storage space is the same as it sits in the same location; it is just that the rear portion of the storage is not visible due to the soft top in its boot. I would advise against purchasing the Flexatrunk if anyone wants to use the Mopar boot at this point.

Here is the mod I did. You can se from a the one pic how much lower the soft top needs to sit below the lid. Yes I slipped with the razor blade on one side, so I tried to match up the other side with the "dip cut"
