Default Swapping Out Tranny

Here's something crazy. This has just gotten me to wondering lately. Purely theoretical, but.. what would be involved in swapping the automatic tranny that came stock with the Jeep out for a 6 speed? Obviously the parts and labour of switching the physical transmission out (clutch, flywheel, etc) and the interior changes (console, pedals, etc) but I assume the ECM would also have to be changed, what else? Cheaper to trade it in I imagine, but it just has me wondering. Obviously I'm in no state to do it but wondering if there are major differences between auto vs. manual.

The major difference between auto and manual would be first gear ration and overdrive ratio and of course the obvious that we are locked into a program to shift for us instead of choosing our own shift points with a manual! The auto 2007-11 gear separation between od and drive is just so unbelievable...

I think an auto swap from a commander might be a better investment, it's the same 5-speed auto being used in the 2012 jk's
