hmm Did you try taking your doors off to see if it goes away? I had a little sound that I got whenever I went over a bump and then I took the doors off and realized it was just the plastic or something in the door. Its annoying but hey.. ITS A JEEP

Try the rear gate. I bought my 09' in August. I don't wheel it hard and by April I had a mysterious thump in the rear. Through process of elimination (grabbing stuff and shaking it side to side, up and down and generally driving up and down my street) I found that the rear gate was the source. At first I thought it was the rear welds coming apart but long story short the latches had to be adjusted. I didn't have any grease so I used a tube of my wife's lipstick to mark the latches and opened and closed it to see where the latches needed to be moved to. 10 minutes later the thump was gone and has not returned!

Default thumping

i had a thumping sound after wheeling this past weekend and it kept getting worse. When i checked my rig over found that all the suspension was tight- but the lug nuts on the front wheel was loose, could actually take them off by hand. Glad I checked before bad things happened!

I had a similar problem with my Jeep while I was in Moab. I have a Rubicon Express 3.5 inch Superflex kit and learned that the rear passengers side track bar bolt was interfering with the bump stop spacer plate causing a thumping sound. The sound only revealed itself after hitting dips in the road and then noticed the scoring on the passengers side plate. I needed to replace the plate with the Teraflex angled bump stop spacer.

Good luck with troubleshooting the problem.
