What Intake would be best for what I do?
My Jeep is my daily driver and I mostly use it on trails and mud. When I cleaned under my hood I found that the stock airbox was completely covered with mud except for the air hole. I've been wanting an intake for a while now but I don't know anything about them for offroad vehicles such as brands and designs. I'm worried if I buy an intake that it will get covered with mud and suck it in and screw up my engine. What models or brands of intakes do you guys recommend if you do a lot of mudding and want to get more throttle response and power gain for acceleration? I don't want a snorkel because I don't want to cut the hood.

You don't really have any options besides a snorkel. CAI is going to just get nailed with mud, and stock is your only other "available" option. You could custom a snorkel to the cowl or something, still would require cutting.
This blows so CAI intakes are a no no for mudding
It doesn't blow. It is designed for what it is... a Wrangler air-box. It works fine and doesn't need changing. I drilled mine to allow more air but I don't play in the mud. You don't have to cut the hood for all snorkels.
