Jeep carpet is made of a polyester/polypropylene blend. It is ok to get wet, but like any fabric, it does not need to stay wet. Polypropylene is naturally mildew resistent, but it still needs to breath. My dad's company actually makes the yarn for the Jeep carpet. I'm a second generation Textile Engineer for what its worth

Seams like it would be easy enough to remove and let it dry out of the vehicle.
You could then wash the floor and get it nice and clean.
