Another Key fob question
Ok, I did some searching and didn't find this issue, but I'm sure I just missed it. So, sorry about the repost ahead of time.
I have two keys for my 08 jk but only one will operate the door locks/alarm system. The key that doesn't work the door locks/alarm works fine but when you try to unlock or lock the doors or set off the panic alarm, it doesn't work.
First thing we did was put in a new battery. No luck. So then I figured that it needed to be programed. So, I pulled out the trusty manual and followed the directions:
I put the working key in the ignition. Turned it to the on position. Held in the unlock button for four seconds, then pushed in the panic button (now both buttons were held in) and waited for the chime to let me know it was in programming mode...but it never happened.
Am I missing something? As a recap, my one good key will not go into programming mode.

If I understand you correctly: you have two OEM keys, one of which will power unlock/drive the Jeep but the other is only good for driving the jeep (but won't power lock/alarm).
If that is the case (and the battery is fresh), then the key is broken as far as the power locks. But it is still good as far as programming goes.
If both keys will turn on the engine then both keys are programmed and that is the end of that. (although I suggest you get a third programmable blank and program it just in case you lose one of the two originals)
The SENTRY key feature (the programmable "chip") is separate from the power lock/alarm function. Sentry function is passive and not dependent on the key's battery. But power locks/alarm do require the key battery be OK.

So let me make sure I have this right.
If it starts the car just fine, but the buttons on the fob itself for unlocking the doors do not work, then it's the fob itself that's broke and the chip inside is fine?

Yes, that sounds right. The programmable SENTRY chip is OK if the key(s) start the engine. The power locks and alarm are a different from the programmable chip.
Since a new battery didn't fix it, there must be a short or broken solder in that fob.
