'13 2dr Sport, no auto climate and I have never noticed this. Not much help I know, just my 2 cents.

'13 JKUS same thing. No auto climate... Doesn't bother me much.

My 2013 Jeep does both, pauses at start up and at time quits working for approx 5 seconds at a time. This also happened on my 2012.

I have a 13 sahara with auto climate and mine does it. I don't know if it is true but I was told it was tied to the sensor for the lights/key remote etc. It uses the sensor for light conditions in concert with the thermometer to adjust the temp. It pauses as it tries to "put it all together". Like I said I don't know if it is true but I do notice it more on hot cloudy days than sunny ones.

Only thing i can think of is that it is a efficiency boost? Whenever you have an A/C system up and running and stop airflow over the evaporator, the evaporator starts to deep freeze. Just like low fan speed on super humid days can freeze the evap into a block of ice as the surface is so cold due to lack of airflow that moisture in the air passing over it freezes instantly.

Kind of like a heat pump. K. Maybe that could be a possibility. Is there anyone on this forum that works for Jeep that could possibly have the answer. All of the answers given are great, but I want to know the actual answer. Alright guys and gals lets reach out to friends, friends of a friend, whoever and try to answer the HALF MILLION dollar question. Out of all the people on this forum, with all of there friends and so on. We collectively can answer this.

It might be a pause so as not to blow hot air at start up. My wife's 2011 traverse does this when the ac is turned on. It will pause the blower to allow the cool air to build up in the system before it blows it into the cab

I have a 2012 and had read this post and while out I was paying attention to my ac and sorry to say that it does not do this! stays constant, but I know what you are talking about . I had an Audi that did the same thing.
