I would think that when you set your alarm by locking the doors with the key fob, and don't use the key fob to unlock the doors and also turn off the alarm this would happen.

If you just locked the doors from inside the vehicle and then opened it with the cut key, the alarm should not trigger.

Has anyone tried to start their Jk with a cut Key that does not have a chip?

I took my remote apart and i can't see a chip connected to the actualy key. I don't see anything that would lead me to believe that the key is actually chipped.
