Does it cost extra?
Does it cost extra to special order a JK from the factory?
I'm thinking of ordering a 4 door detonator yellow, rubicon auto with half doors and soft top for her. Because I know half doors are already so rare to be seen on the lots.
I think I'll wait till september or november when the 2012's are suppose to be coming out with the new engines.

I ordered mine from the factory through the dealor, and I don't think it cost any extra. I think the half doors are just an option you can get. Not sure if it's instead of regular doors or on top of regular doors.
By the way, nice choice of color and options/package
Can't say specifically for JKs or Jeeps, but working at a Ford dealership, I can vouch that it does not cost extra to special order a vehicle. In fact, it could cost less since by special ordering, you're only choosing options that are relevant to you, and not paying the price for options that are already on the vehicle at the dealership just because it has those options.

My answer to this would be - it depends. Sure, the msrp of a specially ordered vehicle may be less than a vehicle on the dealer's lot provided you don't want certain options. But a dealer will be much more motivated to negotiate the price of a vehicle that is sitting in their inventory.
No, it does not cost extra. Usually the dealer has less money and the salesman less time in a special order. If a vehicle is setting on the lot it has cost the dealer money so they need to make a certain amount.
For the salesman time is money, so to have a customer walk in know what he wants is great. I have ordered several with great results. The sales guy has less than an hour in the whole deal, so they will take less profit.
The only time you will get a better deal is if the vehicle is left over stock from the previous year. So, in your case special ordering a 2012 is best.
A huge benefit for you is you get EXACTLY what you what. No settling on color or options. This helps with buyer's remorse and the good feeling last for years.

That's a very valid point. Picking a vehicle they have in stock (especially one that you know has been on the lot for a while) will give you some bargaining power. Dealers are apt to work a better deal on something that's gotten "stagnant" in stock as vs. ordering something that isn't going to yield an immediate sale.

really wow i went to the build ur own wrangler on the jeep site and they weren't an extra cost?
Ordering half doors actually lowers the MSRP. When special ordering you get a credit when choosing half doors. Special ordering does not cost extra. However, searching your regions dealer inventory may result in finding the vehicle you want and being able to negotiate a good price without waiting.
No, it will not cost extra. Go online and build your Jeep. The best part is you get everything you want on the jeep, you then talk to the dealer about the best deal. the other is you have to wait about 8 weeks.
