Does it cost extra?
I agree that ordering from the factory does not cost more, and in fact could end up costing you less. When you order from the factory you are getting only the items you want, and not paying for a unit that has shipped already and has things which you could care less about, but you go with it to obtain the things you do want.
It doesn't cost extra to order/build. Will it cost you more to buy a special order Wrangler? It probably depends on the dealer, inventory, Chrysler/Jeep incentives, the economy, sales managers numbers, sales person numbers, interest rates, etc.
To get my best deal, I shopped around to dealers outside my state. I purchased from Omaha NE and shipped to Madison WI for $230. They delivered my Wrangler X to my driveway for hundreds of dollars less that what the local dealers were offering. My only issue, I really wanted Sunburst Orange. But I'm starting to like the Flame (UW Badgers) Red.
Regarding half doors, looking at the current www.jeep.com web site.
You can only get the half door option on the Sport S or Rubicon models.
The Sport S is $2.2K more (Rubicon $7.2K more).
When you special order half doors, you do not get the full doors.
BTW, I love my half doors.

No, it does not cost extra. Usually the dealer has less money and the salesman less time in a special order. If a vehicle is setting on the lot it has cost the dealer money so they need to make a certain amount.
For the salesman time is money, so to have a customer walk in know what he wants is great. I have ordered several with great results. The sales guy has less than an hour in the whole deal, so they will take less profit.
The only time you will get a better deal is if the vehicle is left over stock from the previous year. So, in your case special ordering a 2012 is best.
A huge benefit for you is you get EXACTLY what you what. No settling on color or options. This helps with buyer's remorse and the good feeling last for years.

Also if you have a trade its not likely anyone would be able to give you a value based upon when your Jeep arrives. BUT that also gives you time to try and sell it on your own.

I bought my 11 Rubi about 6 weeks ago. I wanted to order a silver 4dr rubi. There was no extra cost. Then the sales person gave me 4K off the sticker of the black one they had in the showroom. So now I have a black instead of siver.
Yep, almost went this route myself. Wanted a black 2-door 6-speed sport but there were none in stock (very popular color where I am) & waiting time was over a month for the next shipment. Was about to make a compromise & sign on the dotted line for a detonator yellow one (not as popular a color where I am, so there were 3 of them on the lot) with the auto for $3K cheaper with registration & insurance thrown in when I took a closer look at the actual one I was signing for & realized to my horror that it had the chrome-everything package fitted (we're talking grill, hinge covers, door handles, mirrors, gas cap cover, even the tail light protectors!). Decided to wait for color I wanted; glad I did!
Interesting about the half doors. That was my first choice when I was shopping for my 2011 but my local dealer told me that half doors were discontinued after 2010!
It's all good though, I find I am much preferring the full doors now that I have them. It's nice being able to open everything up at the touch of a button and drive throughs are a breeze...
