The only problem I can see is if that much excess is also on the inside, where it could break off and get into the works.
Bring up that point with the service adviser, and show it to him. See what he says.

If there is that much on the outside, there is that much on the inside. Ask to see the repair manual and see what the reccomended amout of sealant is. My guess is that the repair manual specificaly warns not to use an excessive amount.
Why did they open the diff instead of just sucking out the old oil through the fill hole? I would only take the cover off if the oil was contaminated with water or had metal shavings.

Apply a 6.35 mm (1/4 in.) bead of Mopar Silicone Rubber Sealant or equivalent to the housing cover.
There is a drain plug on my diffs. I assume all the JK have them, too.
