I drive with mine open all the time, even 80 mph down the interstate...no issues yet.

I have a soft top but just a few days ago I was headed down the freeway and some guy with a hard top passed me with his window up and he seemed just fine and dandy with it

Don't know about the glass shattering from just been up (though I have heard people reversing into trees, garage doors, etc forgetting that the window was open and shattering it on impact) however what will possibly happen if you are driving on particularly rough and bumpy roads is that the swivel joints on the struts where they attach to the glass will wear rapidly and result in the joints clunking loudly when driving with the window open in the future. Drove for 60-odd miles on rough trails and beaches with it open & this happened to mine, & you can see the window rattling around from side to side in the worn mountings to accompany the clunking soundtrack.

The struts will wear out quicker and eventually bounce the window around or break off but it really depends how often you run it like this and over how rough of a terain you run with it open.
