Electronic Throttle?
I spoke to the Jeep Engineers at camp Jeep he told me the electronic pedal is so they can make ESP work properly and the slow decelerate is to burn off all fuel when you let off the gas pedal quickly (emissions). They can also control the pedal in each of the different modes (2hi, 4hi, 4low) Long term he said they could add climb and decent to the mix as well as hill start. because they have full control over the gas pedal.
Guess it all makes sense "buttons" for better off road control and assistance not to mention I believe the Gov is already mandating some type of ESP on all vehicles by 2010 IIRC.
You can prob thank the gov and lawyers for most of the TJ to JK changes.

Did the engineer leave any doors open for contact?
I realize that what you said was a necessary evil, but being as this is a true offroad vehicle there should be more user options like the ones you said were addable. I would like to see these tied into manual switched options ane would especially like to get my hands on the program itself.
One thing I'd like to see is a manual throttle control like in the old jeeps.
All this protecting us from ourselves mentality sucks.
Is there anyway to lower this wind down ? my australian unlimited rubi is so painfull to drive past 2500 just because it takes a good 7 to 8 seconds to return to idle. could this be reduced by using the dealer software/ reflash perhaps ???? something has to be done its just to anying and i doubt its good for the transmission with the missmatching revs
I've noticed the long rev down too, and dislike it in all driving situations. It makes the 1-2 shift very long since it takes so long for the RPM to drop after hitting the clutch, but the worst is when offroad and trying to decend a steep hill. If you try to just bump the throttle a tad to speed up it goes racing down the hill and you have to slam on the brakes. It takes for ever for the RPM to drop back to idle so you can continue engine braking down in a controlled manner. 
In the TJ I told the wife to not touch the brakes or clutch while going down hill, just use the throttle to controll your speed. That is NOT possible with the JK cause the second you tap that throttle the damn thing takes off.
