The winch should not impact on the engine cooling. However, since you have an auto tranny you may want to consider the extra-cooling accessory for the tranny mostly if it gets very hot in Summer where you live and you get some heavy traffic or plan to wheel during that time.
Height drop. If you do a search in the forum you will find that many people solve the problem just by changing the original springs by the Rubicon's.
As for the chrome stuff. It's your Jeep. Do as you like most. ;-)

Chrome. As I said, just the nerf bars and those are coming off to be powder coated black.
