Manual VS Automatic
My $.02
I have an auto and love it. It handles well on and off trail. I live in SoCal and 6speed in stop and go is a B! I would not trade my auto for anything.
THat said, 6speed does give you more options off road.

manual. I have always driven manuals. My 6 speed is great. i just like driving it. When i am in traffic... it doesnt bother me. But when you re-gear 1st kinda becomes like a Lo in 2wd. I have plans on buying my 2nd JK around this time next year. getting a Ruby this time but manual of course. Gonna have the ruby for DD and my X for trails only. MANUAL

Add me to the list of guys coming from a sports car / manual background who's significantly happier with a manual regardless of horsepower, stop-n-go traffic, etc.
My wife recently bought a VW Touareg with an auto. Even with the big V8, "sport" mode, & tiptronic-style shifting, the auto still sucks. When I hit the gas, I want to go. Not wait for the lag and then go. Just go. Maybe I'm just a control freak....

I first had a LR Disco, then a 330ci, then I got my 6 spd. JK.
It was nice not having to shift the Disco on trails though.
I do like my manual! On trails, you have so much more control over what you are doing.
To each their own!

It's all a matter of your preference. My JK is my first ever auto Jeep and there are definitely pros and cons. Somedays the pros out weigh the cons and other days its reverse... Either way, it's a jeep and you'll love it!
I've had both but the manual was paired up with the 3.21s and i hated it
The auto feels sluggish but i don't mind it. I prefer stick with having better control but the wife wanted auto. Then again I didn't feel comfortable letting her drive the Jeep w/ the 6speed being that she had to have Her knees in the dash to drive it. Couldn't press the clutch all the way in, 5' tall wife equals no stick for me. Auto will be just fine for now.
