mud in manual transmission

total noob when it comes to JKs here so bear with me plz.
In fact, i'm finding this quite surprising! I mean, how come an off road vehicle can't change gears while in mud or deep water without taking damage?
Just wondering how much of an issue this is. Will this happen every time or did the OP just got unlucky somehow?
To my knowledge, we should always push hard in mud, trying to make it through the first time, but, if we're about to stall, before digging in to deep, we should quickly shift in reverse, get back a bit to regain momentum and push hard forward again, with enough wheel spin to clean off the mud from the tires.
From what I read here, we should just let it stall and call out for help? Or turn off the engine, shift reverse, start up while geared in, etc... It's too weird to be true.

Coming back to this one, now that KOH is over and the pros are back from the desert. 
Just trying to figure out if there's some kind of solution to this.
Anyone knows what's the purpose of this vent? Can it be (safely!) welded shut or extended somehow like some people do with diff breathers.
Would also like to know if this affects all JK manual transmissions or if there's a particular year range to avoid.
And lastly, if the 2.8 CRD we Europeans are so lucky to have
would also be affected by this.

I wouldn't recommend turning off the engine if you are in high water. It could allow water to go in through your tailpipe and flood your engine. That is why you never want to kill the engine in deep water over the exhaust. Thoughts?
That's why I was trying to figure out a way to close or extend that vent...
