This thread has been very helpful and I managed to get one side window on (had some issues with how to properly install it). The window that is giving me the most problems is so damn tight, that I cannot zip it fully and the top of the retainer keeps popping out. Is it maybe because it is brand new and has been in the 60's here in Montana? Any suggestions?
Make sure the whole top is centred on the jeep. Look at the rear corners at the bottom. Give them a sideways tug and the top will shift if its off centre.

The temp does affect the top and windows' pliability, but warmer weather makes them more supple not less.
