Soft door upper problem
My first Jeep was a 1991 YJ and I had soft upper doors. (My two Jeeps since then have been full hard doors). At highway speeds with a crosswind or gusting wind, the uppers would always pull away and slap back. It was annoying but it really only did it with wind gusts.
The bad thing with the JK is that they designed the windshield header seal to drain water right at the door, so I would imagine the soft uppers pulling away would allow the water to stream right in. ARGH.
I have read an interesting solution from another JK owner with your same problem. He used bungie cords that have a retainer ball on them. He keeps them on his roll bars. When he is going to be driving for a while he pushes the ball out and zipper up to it on both sides. This helps pull the upper against the frame. They are sold for tarps he got them at a Tractor Supply Store, but Lowes, and Home Depot probably carry them.

aren't the softtop upperdoor frames made from heavy wire like the YJ? My YJ would start getting a little loose, I'd open the door, brace it with my knee and bow the top door frame in until I had the proper tension back between the doorframe and the door opening. Bestop used to show a pretty good step by step on this.
Nope, they are molded plastic, not wire.
I have no problems with mine pulling out at speeds up to 80mph, even with the fan turned to fast. I only get a couple drops of water in the hardest rainstorms while driving fast. I'd take it back in and see if there is anything they can do.
