My top looks the same, hasn't leaked. No harm no foul.

Default From SeaBee About the fit

I have a 07 X and if you stand at the rear of vehicle and look at the rear window The drivers side is 1 1/2" shorter at the bottom .I took it back to the dealer and evey one on the lot was the same .Then after having the top off the first time I developed a leak on the drivers door .The water goes in and then down into the piller were the drivers seat belt is located . Dont figure .I checked all the seals all seams well .

Not sure if this will help, but what I do is the following:

1. Get about one inch zipped.
2. Start from the bottom and working up, I start pushing the vertical seal into the door rail. Once I get to the top, I won't have room to push the top in (kind of like your picture).
3. Now I pull down hard on the window and push the bottom seal into the horizontal ledge only just enough to get the front corner to grab. This pulls the window down so I can finish the top part of the vertical seal. It will go in at this point for me.
4. I zip the top of the window all the way over.
5. I finish pressing the bottom seal in.
6. I zip the window down the back and secure the velcro side and top.

Operator error.....

Put the side channel in after just starting the zipper a few inches, then zip to where the down turn starts and put in the bottom channel then zip the rest of the way.

This happens when the window is attached a bit to far to the rear.

Resurrecting an old thread...
My '08 has *exactly* the same problem. I swapped out the hard top for the ragtop this past weekend and saw the problem.
The dealer ordered a new window panel for me yesterday.
Does anyone know if this was just a bad batch of windows or is the problem really the zipper placement on the top itself?

x2 to this old post btw...I also put the side channels in first and it is muchhhhhh easier to do the rest of the window this way, and the sides don't pop out either..
