Default Transfer Case Problems

My transfer case is making noise and the shop said it is bad!!

I have an 08 Jeep Wrangler JKU with 3" lift and 33's and it is an automatic with 70k miles.

Quite some time ago I went on a river run with a few buddies we drove through some deep water, when I got home I went to the oil change shop and asked them to make sure there was no water in my diffs or in my t-case. They said everything was fine. My jeep really hasn't been driven much since then. I did have to replace the front drive shaft since then because it was vibrating very bad. Well it started making a noise that was coming from the t-case. It sounded like the driveshaft was rubbing a skid plate every rotation that just got louder the faster it went. I didn't really want to get under the jeep with it on jack stands so I took it to a local shop here, they said it had water in the t-case and it will need a new one and that it was $2,100 installed. I can obviously do it cheaper than that. I don't think they pulled the t-case off or tore it apart. I have seen a few rebuild kits online, I was just curious what it is that usually goes bad if this is something that is rebuildable or if I just need to get a used or reman t-case. I have tons of tools and can rebuild it if that is all it needs. I was just curious what I should be looking for when I take it apart. Thank you any help will be greatly appreciated!!
