That's a bit confusing. In general, you could have a bad ground or bad input.
I would go back and check the wiring for the aux volume control. I assume that's something you installed.
Check carefully for a short. That could knock off the head unit too.

I think it is, it was there when i bought it. It is mounted on the drivers side by shifter. See attached photos. The wire out the bottom is like a phone line and runs to the amp mounted in compartment in cargo area

Something like that is impossible to troubleshoot long distance. I would disconnect the sub and see what happens. If the head works, then the problem is in the aux volume or wiring to the sub. I can't tell the gauge size of the wire to the sub but if it's too small you may be trying to pull too much power through that wire and that will do it.
Try dial down the bass to see what happens.

Is the problem immediate or after a period of time or when music with heavy bass is playing?

It happens after playing could be in as short as 1-2 min or 5-10 seems to depend on how hi the vol is on the aux control. I did unplug the aux control with then causes the sub to be controlled from head unit and it still kicks out all sound

Next step would be to disconnect the sub entirely from the amp and see what happens.
If the head unit works okay then I'd rip out the aux control wiring and let the head control it. You might want to look for shorts or undersized wires between the head and sub, especially at the amp. That rat's nest looks a bit sloppy.

If, with the sub diconnected, the head still kicks out you have either:
A short somewhere in one of the wires coming out of the unit,
The fan is not working (or dirty) in the head causing an overheat and shut down,
or the head unit is bad.

Sorry, have to go to work and won't be back until 7 pm Pacific time. (I'm in Hawaii)
I'll catch up then.
