2dr or 4dr?
Hate to just chime in with the same opinion so to be a little different...
Get the four door!
No seriously, there is minimal if any difference in gas mileage between the two so the only drawback is break over angle if you are planning on wheeling your rig. Even that is complete nit picking. So that being said there are only positives for you in getting an Unlimited. More space for your growing family, better towing capacity for your towing needs and a very capable off road rig that you will LOVE!!
I have a three year old son, an 80lb chocolate lab and our Unlimited suits us quite nicely.

I love my 4 door. It has the potential to be an awesome trail rig and more of an expedition vehicle. I could easily pack it up and head out for a summer of fun with all my gear, my wife, my dog, and my kid. Best choice I have made in a vehicle.
I love our 2dr, but all I do is gripe about the lack of cargo room. The back seat is horribly impractical with the way they worked the pasenger seat mechanism. I'd go for the 4dr if you can afford it. The 2dr handling can be a little squirrely too with the short wheelbase.
I'll be the dissenting opinion. I'm guessing you're struggling with the decision because you want the original, classic style Jeep (I will refer to 4 door variants as Unlimiteds). You can make it work based on your requirements.
A small stroller will fit behind the seat. A large one will be more work. Certain carseats like the Britax Roundabout will fit in the back seat perfectly. Getting up to reach back to get my daughter can be a chore, but in my case that has more to do with the lift then reaching into the back. I actually find it easier (sans the lift height) then twisting to get her out of our family Exploder. The Jeep is reaching directly back and the Exploder is reaching from the side. This is especially true when she starts to act like a two year old.
The only exception to my recommendation would be if this is your only family vehicle. As I'm sure you're aware when you need to drive somewhere out of town with the family the wife likes to bring every baby item you have. That'll be next to impossible in the Jeep and still challenging in the Unlimited, but at least doable.

I say 2dr,, you can fit a stroller,, and its only a couple years till the little one will climb in and strap herself down.. Myself... I dont even keep the back seat in.. people ask to use it if its there.. The 2dr can fit in so many places and has a better turn radius.. you can u-turn almost anywhere.. That said,, the wife wants a 4dr to replace the liberty with.. so I should have both soon..

I have the 4 door. I love it. More space. Less complaints from the family. Just go with the theory that bigger is better. IMO it is better to have the extra doors when you need them rather than have to struggle with 2 doors. The decreased break over angle isn't that big of a deal, especially when the family starts to complain. If the break over angle really poses a problem, just get a bigger lift.
One more thing, when it is raining, I can hop in and wait for the kids to take their sweet time trying to figure out how to get in rather than standing in the rain waiting for them to decide who goes first with a 2 door.
