Foam kit?
I'm adding small pieces of foam to mine to divert potential leaks. I don't see why you couldn't do the same with some regular adhesive backed foam. It can be found by the window sealing/ air conditioning supplies in a store.
I have a similar issue, one of my foam pieces comes loose and starts blowing in the wind when I have the top off. So far I've been pushing it back down and have not had any leaks. I'm probably going to take Karls suggestion and add foam to it eventually. I have some left over from an AC install.
This happened to me last summer. I bought a roll of the foam (maybe 1" wide, strong adhesive tape on one side). It did the job great! For the rest of last summer and all of this summer, it has held up very well. No leaks and no wind noise. For reference, I am constantly flipping my top up and down, so the foam gets plenty of action.
I have used the foam tape that is sticky on one side. You can get it in various widths and thickness from Home Depot or Lowe's in the door and window weatherstripping section. Just cut what you need.

I know this thread is dead and buried but I have new info that may help. I just had those foam pieces fall off. I went directly to Bestop to see if they would offer the parts or warranty the top. I emailed customer service with pictures and got this response within minutes.
"The part number is 526.72P cost is $7.95 plus tax and shipping"
I just got the order in the mail and it seems there are 6 pieces in it (3 on each side). All for the door surrounds. No instructions. One piece is the one I needed. One has two big round holes in it so I'm assuming it goes on the bottom of the surround where it attaches to the Jeep body. Don't know about the other one.
