I travel a bit and was wondering that with the Soft Top has anybody ever had their jeep vandalized / broken into via Soft Top? I know the zippers can be undone, but is there an issue of windows or top getting cut up with a knife? Has anybody ever heard of this? I usually leave the doors unlocked so this would not happen.

Yes it happens. There are stories here on the forum about this. The thieves seem to be to stupid to check the doors or unzip the windows. They would rather knife the windows to get in the unlocked jeep.
If you have a soft top- DO NOT LOCK YOUR DOORS. there gonna get in.. and you will need to go to the dealership to get the interior repaired when they kick it apart.
So would you rather :
drive to the dealership on a wet seat (from them cutting the top open)
-or-
drive to the dealership on a dry seat (no top cut)

During college my Jeep was like a revolving door for people. I left NOTHING in it but the doors were always popped open or change was missing. Learned the hard way not to lock the doors when my window got slashed and my roommates top was cut. And they broke open both of our consoles.
There are several products out there that make it almost impossible for them to take anything when they are in place.
There are metal consoles, glove boxes and under seat boxes to a least slow them down if not stop it all together.

Leave it unlocked but put secure storage in it. I had a soft tops before my JK and put a tuffy consoles in them to lock stuff up in.

I have a soft top and I have NEVER locked it from day one. Don't even know if the locks work.
I only have a few napkins in the unlocked glove box and an a little card with a saint in the console (for extra protection).
don't lock it and don't leave anything of value in the Jeep.

I run half doors and no uppers during the summer. I have a sonar alarm system which senses when someone puts their hand inside my jeep and goes off. That is another option. Even with that alarm - I still never lock my doors.
