Looking to put 4.56 in my factory rubicon 44. I heard I will have issues with my factory lockers. Is this true ?

Only if your installer screws it up.

The problem that some people have is with the positioning of the plunger, which is totally the installers fault. Find a few threads on it, look at the pics, and give the info to your installer.
