Another Water Leak Question?

Default Another Water Leak Question?

My 2012 JK 2 door is going in for repairs next week due to water apparently (so the dealer says) running from the rear wheel arch into the front of my Jeep. This happened when wheeling a few weeks ago and me finding the floor of the passenger and drivers seat saturated the day after. I did pass through some deep water though. I'm told by the dealer this is due to some holes in the wheel arch which they're going to fill with a Chrysler kit consisting of sticky foam.

However, last week and today I noticed on both the passenger and drivers side doors the panel around both door handles were saturated and like a sponge. Put slight pressure on them and more water comes out. I'm running a Bestop Supertop NX so I'm not sure if that could be the problem. I didn't have it this bad with the hard top fitted, just a few drops now and again. However, we've had loads of rain in London, England the last few days.

Where do you guys think the water is coming from. Here are some pics.
