I used to work for cummins. I wouldn't recommend running biodiesel or anything other than regular diesel or low sulfur diesel. These other things don't go we'll in the engines. Can it be done yes is it good no. The choice is yours.
As for the question about a "6bt". That engine is a midrange engine it's the 5.9 cm850 or isb. I wouldn't put that I the jeep either it will need a lot more done. That is a pretty powerful engine. Those engines are in transit buses. Also very similar to the isl engine both a midrange engine. The isl is in some Ferrara fire trucks. There is no reason to have that engine in a jeep. Would it be cool hell ya. But practical no way.

It is a "VM Motori" 2.8 liter Inline 4 cylinder Turbo Diesel previously used in U.S. Jeep Liberty CRDs, and currently used in Foreign Jeep Wrangler Diesels; unless I am mistaken.
It is NOT a "VW" 1.9 liter or 2.0 liter Inline 4 cylinder Turbo Diesel used to power Golf, Jetta, and Passat TDIs.
