Default FlashCal question

On Saturday i fried me Jk engine sux but at least dealer is covering 95% or it
my question is... Since I regeerd to 4.88 and 37s I am using a supperchip flash cal
Do I need to reset this to factory settings before they put the new engine in?
I herd if you regeer you should not do this bc of limp mode
The dealer said they are not replacing the computer

if i don't and they reset the computer my flashcal will no longer work - i understand that. but my concern about the limp mode as I know they are going to need to drive it once the new engine is in

thanks

You're fortunate they are going to warranty the engine. I'm new to jeep and come from the GM service world where the warranty would be denied due to aftermarket ecm calibrations and heavy modifications.
