Gear Install vs. Gear and Locker Install
Ok so I just got a quote from Off Road Evolution for a gear install and they told me $999.99 for gears but it would be an extra $220 to install the locker that I already have. The wiring will already be setup for them as well. Can someone please explain to me why they are charging the extra $220?
They may have been planning on re-using the carrier and carrier bearings in that price, so the increase in price may be due to more materials.

The $999 special uses all of your stock shims and bearings, correct?
The new locker might be getting a master install kit (new shims and bearings?), might require more time for setting up a new carrier vs re-using the same shims in the same order that they were removed, and time for the hole and maybe a drain channel?
At least to me, it would make sense for a different carrier to take more time/effort than removing a stock carrier and re-installing the exact same parts.
And if you do a little checking, you'll realize that people in other parts of the country are still paying $1500, or $2000, even $2500, for the exact same gear install you are getting for $1000. You might try not to piss them off worrying about the extra $220 for parts and labor...
