Problem about the 37" tire
Today, I just installed a set of 37X12.5R17 tires on my 08 2dr JK, however, I currently using a Rubicon Express 3.5" standard lift plus a 1" M.O.R.E BL. After the installation of the new tires, I cutted the pinch seam as needed, but at end I still found a problem of the rear tires hitting the lower edge of the stock fenders even doing some mid level bumping on the road.
By the way, is there any way that can solve this problem, in fact, I am going to order a 5" lift kits right after I get more budget, but it will take sometime for my budget to get recovered.

A nice set of flat fenders would solve your problem, and would be alot less expensive than a bigger lift kit, and in the mean time you could chop the fenders in the back.. i belive there are some posts on here were people have done that

Free = Trim your OEM fenders to a flat look
$500 = Get some Bushwacker flats (you can get more expensive flats obviously that are steel, etc. - bushwacker is plastic believe but if all you are trying to do is not rub on budget these would work fine!)
$1000-2000-3000 = Sky is the limit for 5" + lift, depending what kit and how complete a kit you go with, etc.
Make your choice!

I have been running 37s for a while. I'm running 3" springs front and 4" springs rear and I had to chop the plastic flares for clearance and had already cut the rubi rock rails about 1 1\2" and the rear well forward edge to match the rail end. I have the stock control arms, too. Nothing too fancy or costly for me, but I wheel everywhere and anywhere.
I think you should measure the bumpstop clearance and the full stuff and droop of your shock-travel...It's either that, or you need to change the lengths of your control arms to have a better location for your tire at full stuff and droop...

...And if I had any real wisdom to offer, it would be to keep your rig as low as possible and cut everything else to make the tires fit at full articulation. I have yet to need 6" of lift or 40" tires. That means I can still get by on the 3.8 liter and 44s front and rear... It's nice to be able to wheel the snot out of my rig and still have it be affordable.

I am still using the bumb stop provided by the Rubicon Express 3.5" lift kit as well as the shocks. I will check them if some modification are needed.
personally I think the choped stock fenders look like shit but thats just me. From the pictures it looks like flat fenders arent gonna solve your problem. You need more lift, coil spring spacers will get you buy until you have enough cash to get the bigger lift.
