Shock Install
I have installed a Teraflex 2.5" budget boost lift w/ Teraflex 9550 shocks. I have noticed that most modified JK's have there shocks mounted shock boot facing down. Is there a reason for this and am I missing out on something by not having mine installed this way?
My TeraFlex shocks that came with my lift were specific to the design of the JK. My shocks went in upside down. I just replaced with a new suspension and the shafts now go down. It is really specific to the manufacturer, but with the design of the upper shock mount in the JK you can't really flip flop your shocks they're specific.
Mono-tube shocks can be mounted either way, almost all run them inverted because any dent to the casing will cause the shock to fail as there is no "inner" 2nd tube that is protected. It is just one tube.
The Rubicon has OE monotube-design shocks while the Sahara ans X have less expensive conventional twin-tube-design shocks. I am led to believe that most (all?) twin tube shock are to be mounted with the tube down (boot up) because it relies on the location of the fluid for proper function.
I am by no means an expert, but this is as I understand it, open to correction.

I believe Matt08jk's got it...you can't mess up the front ones at all, they really only go in one way unless you've modified your shock mounts....though the back ones if not already set up with the mounting bar on could be accidentally installed upside down, if that's the case just look at your front ones providing they are the same design....
