Good call. I don't understand how a company can make a good factory top and POS supertop. I mean it can't be THAT much different. Bestop must have put their good engineers on the factory top and assigned the Supertop to their rejects.
I had the EXACT same problem with mine...
The only difference is that I live in Israel and for me the shipping cost more than the top.
So now - it just lies there in my storage unit.
IT IS a POS and I seriously recomment NOT buying it.

Hey, just thought I'd share my experience as I installed a Bestop Supertop on my '08 2DR X last night. Reading through all the posts on the topic really had me thinking before (and worrying after) I made the purchase. Got the top on sale for around $750, and in khaki which I wanted, which is why I went for it over the Mopar. For what it's worth my top fits very well along the header and everywhere else, though installing it and getting it to fit right was hardly a quick job. I was meticulous about the installations b/c I didn't want to run into fitment issues when I was done, and so far I'm happy.
The biggest issue I had with the Bestop was the quality of the rear bow assemblies. The metal for the main bow is clearly bent before the holes for hardware are jig drilled, which is probably for the best or else the holes would be nowhere near the right place on the bent up frame. As it was, the holes which align and secure the upper bow loop to the lower extension legs were nowhere near lining up, and had to be re-drilled to fit properly. Interestingly the instruction manual predicted this issue, so Bestop seems to know about the problem. Would be nice if they'd fix it.
While assembling the header I had to be VERY careful to make sure the fabric was evenly wrapped around and secured to the header (used duct tape to tack it in place). It would have been easy to capture the fabric in an uneven fashion, which could lead to the uneven gap some people are getting when the top is tensioned up. Also, the alignment of the latches (which have to be bolted to the header rail) leaves something to be desired, though I was able to crank the hardware tight and get everything to line up.
The door surrounds are a bit of a pain to install since the hardware needs to be left loose until the alignment is finalized. Tightening the HW after getting everything lined up is not trivial, but once installed I was happy with the fit.
With the top up the forward bow tubes (the ones which attach to the header) do fit tightly inside of the door surround. I have to use a little pressure to get them to snap down inside the surround in order to get the header engaged, and they make contact once in place. I don't feel like I have to force anything, though they are snug. The top is very tight initially, and getting all the windows in was a bit of a pain, though I expect that's the case with any new top and it should slacken up over time.
I'd caveat that this only applies to the 2DR, so I don't know what issues may exist with the unlimited tops. Also my kit looks to have been produced in the May '09 timeframe, so maybe Bestop has resolved some earlier fitment issues? Hope this helps some other folks. It takes some work to install but I don't see any fatal flaws with the design.
