Default Waterproffing the Rubi

I'm trying to understand everything that goes into waterproofing the rig. I've done a bit of research into this area, but I still don't really have a great understanding of everything involved in makeing the JK more water resistent. So far I've got the following list:

1. air intake (snorkel it)
2. auto tranny (?? don't know what to do)
3. diff's (i understand the rubi comes with extended intakes, is this true? if not what to do here?)
4. front fan (get a new one that doesn't suck)
5. fuse box (seal it)
6. ?? what else

I'm just looking to do a bit more protection, not really allow me to drive through a lake. Want to not be worried about crossings/fordings.

the breathers are not raised on a rubi, here is link to my write up on raising them though, its VERY easy.

you should be ok with the trans and transfer case, I believe they both come up to firewall behind the engine.

and YES the fan SUCKS!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!! !!!!!!!!!!

I am going to look into getting a SPAL fan for it, they are waterproof, but will have to be custom fit.

they suck, a jeep is no place for a non-waterproof fan. I've killed mine, my gf's killed 2 of them, and both hers only took one puddle each.
