What modifications void JK warranty.
My dealer told me that warrenty is covered up to a 2" body lift and no larger than stock tires. He said any kind of suspension lift would void the powertrain warrenty. I figured I would keep my stock parts and when I have a problem put it back to stock before I take it in for service.
it depends on the dealership. My dealership for example is cool with lifted and modded jeeps. I have a 08 unlimited with over 4 inches of lift, 35's, adjustable front trackbar, teraflex rear trackbar bracket and my service manager said he had no problem doing warranty work on it. Now he wont cover my parts, but the parts I replaced are not covered by the warranty anyway.
I was told my ENCS (the company I ordered my JK through) That tires that were larger than 3% of the stock tires would void the drivetrain warranty.
You guys say the burden of proof is on them to prove that your modification caused their part to fail. But who do they have to prove it to? They can say you modified it, we are not covering under warranty anymore, tough s#!t.

I was told that anything replaced not put on at the dealer would void what was replaced. I inquired about putting a supercharger on my jk but the dealer told me it would void my warrenty of the engine. i have had 2 issues with my swaybar not reingauging after my 6" lift and 37's and they took care of me with no questions or sweat about the work i've done to my jk...

Big tires void all drivetrain warranty IMO. Most dealers will say the big tires put a strain on the motor, tranny, transfercase, and axles. Which is all true. Now if your door latch brakes or your starter goes out or anything else not connected to your bigger tires, it SHOULD be covered. Some dealers look at the vehicle and automatically say the bigger tires void your entire warranty. I put 37" tires and 5.13 gears in mine and I wouldnt expect them to cover any of the drivetrain. If something does happen.... then its time for a hemi or dana 60s. 
You are pretty much already screwed with 37s and a 6" lift. A supercharger isnt going to void any warranty that the tires and lift didnt already void.

I spoke to my dealer before I did any work because I not only have the factory powertrain lifetime warranty, but I spent $1,500 bucks to upgrade to the lifetime bumper to bumper. I did not want to void anything.
I was told that most dealerships and Chrysler will draw the line at 2" of lift. You should be safe with a BB or OME lift, but anything over that, they can deny the claim for anything tied to the lift, such as powertrain. I was told 2" is within the design limits of the Jeep, but nothing more. I was also told they don't like to see body lifts at all.
As far as tires, I was told nothing larger than stock, period. The argument was easy for them to show, any tire larger than factory increases strain beyond what the factory designed the vehicle for and therefore, anything directly in line with the powertrain that is tied to the tires is void.
My dealership actually took the time to suggest a setup that they would cover under warranty...OME lift and spidertrax wheel spacers on stock wheels and tires. That's exactly what I did and it looks great.
While I wish i could have a 4" lift and 35" tires, I cannot afford to fix the tranny when it burns up. The auto is bad enough stock, it will die quick under strain.

What it boils down to is what your dealer wants to do to accomodate his customers. Your owners manual will go over warrantiable items, and mods, but it still comes to what your dealer will cover.
a local dealer puts 4in lifts and 35s on some jks, and sells them like that...WITH THE LIFETIME WARRANTY, and will cover everything that the warranty usually covers.
