Manual Transmissions have different requirements like:

NOTE: MANUAL TRANSMISSION CLUTCH
PARTS ARE NOT COVERED AT ANY TIME.

But Clearly stated in Warranty Book:

A. Some Modifications Don’t Void the
Warranties But Aren’t Covered
Certain changes that you might make to your
vehicle do not, by themselves, void the warranties
described in this booklet. Examples of some of
these changes are:

Performance or racing parts are considered to be
non-Chrysler parts. Repairs or adjustments caused
by their use are not covered under your warranties.

Examples of the types of alterations not covered are:
• installing accessories — except for genuine
Chrysler / MOPAR accessories installed by
an authorized Chrysler, Dodge or Jeep dealer;

Meaning that those parts aren't covered or if they cause damage, it isn't covered.
Clearly says it does NOT VOID the Warranty and if it was Chrysler parts and installed by Authorized Chrysler etc then
they are covered, if not covered, they charge to fix that part.
But does not Void the Warranty.

If this happened to you, I would look into. It's all in Writing and that's what gives you the Warranty Rights

This September will be my 5th year dealer inspection and the first time taking it back for any reason...I just hate the thought of giving them the keys and having it out of my sight--not that I don't trust them, it's just that I don't trust them.

Why would I risk it? It's a jeep, made to be built up. I use it for any and all types of wheeling, and as many on these forums would agree, the factory axles won't handle the good stuff, lol. I've already broken the front axle r&p twice, and one rear shaft. If I wanted to keep enjoying it the way I do, mods had the be done. But until these mods cause unquestionable damage to the engine, tranny, or tcase, I expect them to be covered as I was told they would. I'm not asking for the axles to be covered, just those which I haven't touched... Yet, lol.
