Maybe bad gas, water in gas, vacuum leak,or electrical loose connections.
There is a recall TSB for stalling, look under the TSB's for engine or electrical on the project-jk.com site
BWR
I've had some rough idle before while at a stop, but I'm not at all worried. It could simply be that you got a little bad gas at your last fill-up - don't automatically assume that you have a major problem!
FWIW, I now have over 14K miles on the odometer, and have had the Jeep for just over a year - no problems whatsoever, and have only been in to the dealership for regularly scheduled maintenance.
Good luck, and don't worry - be happy.

I've had that happen when I've been lugging the engine more than I should. Once when it happened I started moving into the intersection and the engine just died but it seemed like it took forever to shut all the way down before I could restart.

Run a bottle of Isopropil (sp?) alcohol in a full tank of gas. It will get any water out of the system. The brand name is Heat, and it comes in the red bottle. Don't use the yellow bottle, as it is ethyl alcohol, and isn't as safe for your fuel system and engine.
Also, run only Shell gas for a few tanks. After all of this, report back and let us know how it is running.
Shell is a "Top Tier" fuel, as rated by GM, BMW, and a couple other manufacturers who got together to rate fuels. I think Phillips 66 and maybe Chevron could be as well, but I know that Shell is for sure. It is because of their additive package.
Whatever you do, don't run cheap generic gas.
My Jeep is at 5000 miles, and has had Shell gas 95% of the time, with a few tanks of BP, and maybe two of Phillips 66. I also ran one bottle of HEAT this winter to remove water. You would be surprised at how much condensation gets in there in the winter. Ask any pilot. THey drain condensation from piston aircraft gas tanks before every flight.
Hope this helps!
