Dealer said the noise was coming from my hardtop panels which were not tightened all the way down according to the dealer. They then apparantly made some adjustments to my rear door latch and touched up the scratches caused by the door connecting with the door striker plate and called the problem fixed. Of course, I noticed right away that the clunk/rattle was still there. Since I didn't have time to take it back in before an off-road trip, I wrapped some electrical tape around the striker and that seems to have fixed the problem temporarily. When I asked about a revised latch, the dealer first said that there was a revised latch mechanism then said there wasn't. I know, I think it's about time to find a new service dept., but anyone know for sure about a revised latch mechanism for the rear doors?

Default Clunk noise from driver door

I too experienced the annoying clunk noise from the driver door. After reading some of the comments on this thread I first torqued the striker latch on the piller to 25 ft-lbs. This reduced the clunk noise considerably, but did not eliminate it. I know I was on the right track so I lowered the striker latch about 1/16" and that eliminated the noise completely, but the door was difficult to close. I noticed the outer door panel was not lined up with the rest of the body. I must have accidentally moved the striker latch inward as well as downward, causing the door to close too far inward. I readjusted the latch outward slightly until the door was even with the pillar. The clunk was gone completely and the door closed smoother than when I bought the JK. Before making these adjustments I had to slam the door,often twice, for it to close properly. Now it closes normally like all the other doors and no more annoying clunk noise. (Note: Mark the original vertical and horizontal latch location with blue tape and make very small adjustments - no more than 1/32" to 1/16" at a time.)

Nice work fellas... been having that damn clunk ever since I put my hard top and doors back on. Had it on both B-pillars. I moved each striker up slightly to center it for the latch assembly and it seemed to work so far. Plus I torqued them down to 26lbs... which was actually tighter than I thought... I went around at first and tightened them pretty good but 26lbs was a bit more!

I put black electrical tape around the latch worked until the tape came off
