Clunk from 1st to 2nd

I know this is a heavily covered topic, and I'm leaning towards the PCM. I just wanted to get a couple thoughts. I have an automatic 2007 Jeep Wrangler X 4x4 and am getting a hard shift from 1st to 2nd ONLY once when I first put it into drive. If I park it for a couple hours it sometimes does it again, sometimes doesn't... But almost always does it in the morning. After is goes from 1st to 2nd once though, it runs perfect.
I thought disconnecting the battery was postponing the problem, but found out this morning that it still does it even if the battery has just been disconnected. I tried shifting it into 2nd manually and then going into drive from there and that seemed to work until recently as well, got the hard clunk again. It REALLY seems to do this when it's rainy outside?? Not very cold, 55 degrees at the lowest.
I just got it back on the road after a couple month long dilemma, had a replacement TiPM put in, but I don't feel that that is the problem. I couldn't imagine they're related because it was doing this months prior to having to replace the TiPM (Due to it throwing a random traction control code and ultimately going into limp mode).
Do y'all think this seems likely to be the PCM? Any other ideas? Possibly mechanical... Solenoid?
Also, do y'all have any tricks in resetting the PCM or troubleshooting in some way? Any response is much appreciated.
