I don't see your dilemma ? The plastic rails can be left in to keep the soft top on with no doors.
For cosmetic appearance, if it's the plastic VERTICAL rail at the rear you don't like, it can be removed --- the L-shape plastic rail has a push-in metal bolt, remove that and the L seperates into two parts, and you reinstall the horizontal upper to secure the soft top.

I thought it was permanently put together.
It wasn't just appearances- it's bulky to carry (I don't leave them on with the top down)

The metal bolt doesn't screw in, it isn't threaded. It pushes in and is tight. I used locking pliers and a flat-head screwdriver to pry it out.
