I do my side windows then rear window.

rear window I put the tailgate bar into its slots (already mounted on the window) then start to zip from the drivers side, holding the window in the upper left corner up so the zipper teeth are aligned as much as possible. then start zipping. if you take a bar of dove soap and run it on the zipper teeth then it kind of lubes it making it easier. then zlp it shut the rest of the way. put the velcro flaps in place on the inside and you are done.

I just roll the rear window up so that I don't have to get the zipper started at all. If you fold the top down correctly it will not make a difference with it still there.

Another question, I'm not sure how the side windows are supposed to fit along the door jams? Are they supposed to tuck in to the jam area or stick out, I'm assuming there supposed to tuck in but it makes opening and closing the door somewhat odd

Late to the game here.. but my suggestion is.. Get the header bar locked down and rear sail panels attached. Put one window on by starting the roof line zipper, connect the rear window zipper and zip about a quarter of the way, connect the next side window and zip quarter of the way. Then work backwards starting with the door surround on the second window and working back to the door surround on the first window.

I leave the tailgate bar for last.

This is how I do the Trektop Nx which is an absolute bear to install.. it was how I did my OE top previously.
