Roof Rack Write up on Hard Top
I did something similar to my 2-door. I installed the Yakima roof landing pads for my roof rack. I drilled holes in my hard top.
The install was pretty easy. The manufacturer suggests 30 inches between cross bars. I have exactly that with the cross bars installed on the back portion of the hard top. I can easily haul 2 canoes on it. I'll try and get some pictures. I also found it good to purchase the gunwhales for my cross bars. It helps stabilize the canoes.

I've used my track rack as a hoist point for the 4 door hard top. Mounting location will be key. There is no strength in the middle of the roof. You need to go through the double wall nearer to the outside. I like going through with the bolt where the double wall is just double thick with no chamber between.
Just installed the Yakima 48" rails and towers. Pretty easy - took about 2 hours taking my time.
Been busy the last 3 days... relocated the mirrors with the rugged ridge mounts, black'd out the inside of the hardtop with spray bedliner and added the roof rack.
