Doors need adjusting after body lift?

First I have ever heard of this.
Was your JK ever in an accident? Perhaps that body got tweeked some how and by being directly sandwiched to the frame kept the doors aligned?
I would suggest going back and loosening all the mounts, check your doors with everything loose, and then retighten in a pattern side to side (zig-zag) and going back to front or front to back.

Going to be installing a body lift tomorrow. So should I not jack the body with a hi lift jack on the rock rails? The rock rails I have are body mounted. Any advice would help thanks!

Well you have to jack the body to put in the spacers. If you have 6x6s, that's even better. Spread it as much as you can. Make sure everything is loose, all the bolts, and don't jack it up higher than the amount the bolts are loose or you can torque the body. In other words, avoid any kind of stress on the body.
