Another trick is to run a nut down the threads to the point you need to cut then use your cutting tool and the side of the nut as a flat edge guide. Don't make the cut without some kind of "fence" if that makes sense...unless you have a chop saw that can do it.
That's the technique I use whenever I cut bolts. I always run the nut past the cut point and use the back side of the nut for a guide. Then after the cut removing the nut cleans and straightens the cut threads perfectly.
I dont think the issue is with the rod end but the trackbar itself. I have JKS TB's front and rear and know the rod end wont bottom out in the trackbar. The trackbar itself is what needs to be clipped.
