From a driver perspective here is what I felt. When upshifting from 1st to 2nd, the tranny would be slow to shift. Like it would take 2-4 seconds to shift during that time it would be a loss of power. Then it would engage in the gear and you would be fine.
There were a few occasions when going from 2nd to 3rd I could feel it, but it was nothing like going from 1st to 2nd. It didn't matter where in the RPM range it occurred of even if I manually shifted my automatic it would do it.
Wow, did you ever have the fluid changed and how many miles do you have now?
If the fluid is fine and does not smell burn't then it most likely is "not" worn out parts on the hydraulic side of the transmission. So what does the fluid look like? I would do a complete flush at this point and then change the fluid by dropping the pan and clean the pick up screen as well....after the flush has been done of course..
When you pm'd me earlier, you must have missed the part when I pm'd you back saying to call me.. Lord knows my white Rubicon LJ had the issues with late hard shifting and I flushed and then changed the fluid again and dropped the pan and cleaned the screen too. Worked a lot better after that. I did a flush/filter change when I got the Jeep; and then another one a few days before dropping the Jeep off.
The Jeep only has ~40K on it and I have put about ~15K on it since I have owned it. I don't know the best was to describe the fluid. I would say had it was a purplish tint would some hints of brown in it; maybe like it got hot at one point and burnt a little. Didn't have an overwhelming burnt odor to it.
Did you clean the pickup screen as well as replacing the filter? Band wear can block those up pretty good. Enough the block fluid a bit. I have heard of torque convertor problems on the JKs. Not much else though.

Pick up screen? I dropped the pan, replaced the filter, cleaned the magnet and called it a day. Both times.

My bad, You are right some how I did not send it.
That purple / brown color is not good my friend.
It could be Clutch pack material from the 2nd gear drum, no matter what it's not good.
Bradshaw's use to be one of the best in town.. With that said I can't recommend any shop because the one I use to deal with retired and sold his name to someone else.. who I wouldn't trust.

I still don't have my Jeep! 



Anyways, it is still at the shop. There was some drama with my "Mechanical Breakdown Coverage" that is with the Jeep; they had my policy configured incorrectly. That should be straightened out today hopefully and then we can see if they are actually going to cover my transmission.
