If you are running a 2.5" Body Lift ........... then the answer is yes.
2.5" Suspension Lift isn't going to change the distance between the fender liners and the brake lines/frame. Unless I am missing something ..................

Just take a sawz-all or jigsaw to the liner. Trim an inch or two off of the liner, at the point that it is closest to the brake lines. Problem solved. I will do it for you for $20.00, and give you a receipt. Then you can just get the stealership to reimburse you for the cost. 
I have seen posts where people took their JK in for this, and the goofballs at the stealership hacked away at the liners with what appeared to by tin snips or something. Looked awful.

Those of you that have gotten the letters, did you file a complaint with anyone?
I got the fender liner one too, but didn't even bother with it. The BL keeps the liners well off of the brake lines. Plus, I am sure they would do a piss poor job of cutting them anyway.
I may do the gas overflow one, if I ever get the letter. I may have to re-check my build date, as apparently it doesn't apply to '06 build dates.

Fill out a complaint with NHTSA, it's really fast, and it'll help get the ball rolling.
