As for the top deck, ok I can skip the strut and simple remove it. However, once it is removed, is there anyway to store it?

i.e. Is there a way to somehow lay it flat inside the box to carry tall/bulky items or sit it vertically just behind the rear seat leaning against the front bulkhead of the enclosure?

Or is it simple too large/heavy and needs to be removed (or tossed into rear seats) when carrying large items?

You should be able to turn the pieces sideways and lay them inside the tub or lean against the bulkhead of the enclosure like you suggested. The seat would have to be folded up (4 door) or removed (2 door) for this to work.
