Has your exhaust manifold cracked?
I just purchased a used (49K miles) 2007 Sahara Unlimited. First morning after I bought it, the tell-tale ticking was there, then gone after a few minutes. It was bought as a certified used, so has a 3mo/3K mile all-inclusive and an 8 year/80K mile powertrain warranty.
I described the sound, and my "probable cause". Since I bought the rig at a different dealership, I expected some run around, but they called me today and said "parts on order, left manifold, no charge under warranty".
I am pleased. I was hoping these guys would remember that I have bought other rigs through them and always given them first shot. Maybe they did, or maybe it is still income to them so they don't care.
Now....hopefully Chrysler doesn't go bankrupt while I own this thing....

My left manifold is cracked and being fixed under warranty. 
They also said to clean the throttle body at my mileage.
I have 34600 miles on it.
They said it can cause the engine to misfire and run rough or stall which it has started to do a couple of times.

Mine make the tick tick tick upon cold start up then goies away once warm...I have 59,000kms....am sure it is the same problem as everyone else...will go to the dealership this week...I have 5 year bumper to Bumper warranty on my Jk.....just another issue to get fixed....but I love my rig anyway
I am officially going to join the list! I am getting the cold start tick tick tick sound until the engine warms and expands enough to plug the crack up. I am taking to the dealership sometime next week to get it covered.
Mine was cracked..I had a loud exhaust leak and finally decided to do something about it. Took it to the dealer before Xmas time and the said they checked both sides. After they fixed the one "loud" side (after them having it for a week..long story)..they said they had to do the other side. Said they didn't hear it so they had to order the part for it..and then I waited. Well, I made them wait so now I will be taking it in to get the other side installed tomorrow. What a PITA.

Well...i voted no, but now after reading this post, I think mine may be cracked.
I get a VERY faint ticking sound that is worse when cold, but present even when warm, just not enough to cosider a problem. The sound is from under the hood.
I have also had the cracked TJ manifold...replaced with a Banks header...that cracked 2 months later and was replaced under warranty.
Is this faint ticking i hear consistent with the manifold crack? It was not there when the Jeep was new. I'm at 10k miles now.
