I got the Rugged Ridge window storage roll and I'm happy with it, made out of thick felt that separates each window, then rolls up and slides into a nylon bag with straps to hook it up to your roll bar. I've only used it once, and I haven't taken the windows back out of it yet, so I'm not sure how the door seams are going to be after being rolled up
.
I used to lay them flat on the back sear, then took the rear seat headrests out, slid the metal arms between the lower back of the seat and they kept the side windows pretty secure... rolled up the rear window. Then, what I thougt was a good buy, I found a rollup bag on amazon, I don't recall the brand, but returned it within the week of receiving it. I wasn't too comfortable with rolling them. Besides, I kept getting static shocked because of what it was made out of. Had to get rid of it...
What I do now:
I basically stand the windows up against the back of the rear seat and wrap a large bungee around the seat and it holds the windows nice and secure. I guess you could do the same by getting a long enough bungee, wrapping it under the seat and still laying the windows flat.
Happy Jeeping!

I have a JKU so I bought a 3x5 shop floor mat from Lowe's for about $15. Turn it upside down with the rubber side up and run it down under the back seat so it doesn't extend past the tailgate. I had to cut it to fit around the back seat brackets and I cut it so the brackets keep it in place. I bought about 2 yards of felt and used about half under the mat to slide the side windows in between. The mat protests the windows when they are under it and provides a nice surface in the back that can be wiped off to clean. I used the rest of the felt to roll up the back window and put it in a nylon bag similar to a lawn chair and throw it in the back. Cheap and very functional and I always have my windows with me. Side windows still look like new after 4 years.
Bought a 6" PVC pipe at an irrigation supply. Cut it to 52" long and added some end caps. Glued one cap and drilled a hole for a cable lock in the other used some felt to wrap the windows in. Used Velcro straps to strap it to the the latch anchors
