Window storage bag
I use the Clover Patch, don't take any bars out and never leave the windows at home. Never have problems with creases or anything else. Do wash the windows once in a while, dirt on them will scratch them.

I bought a piece of fleece 15.00$ and had some water proof/resistant black fabrick sitting around and made a sinch top bag.
easy and multi purpose
use fleece, it does not scratch, it's easy to wash, it dries quickly, but the best part is ....it's warm. We got caught in the rain on a hike and when we got back to the JK I put the windows on and wrapped my son in the blanket.
the fleece measures 6' x5', lay it out in the 5' tall and 6' wide position. Then either use a Sharpie, masking tape, or the best way ,sew in two lines from the top to bottom, dividing the 6' wide into three (3) 2' sections, ( it's still one piece of fabric, it's just marked in thirds.)
Lay it out and put the back window onto the middle section leaving about a foot of fabric exposed at the bottom then fold over one side; put a side window onto that and fold over the other side; put on the last window and fold over the last side.
Roll them up into a loose roll, about a 10" cylinder, and stick them in a sack.
The marking of the sections is very important, with a 5x6 it's hard to tell which way is up when you lay it out. (DON'T lay it in the dirt!, keep it clean!, use the back cargo area in the 4 doors and the hood in the 2 doors)
So you're asking why dont you make it a 6x6? Because fabric comes in a 60" width not a 72".
I'm a bit (ok, very much) overprotective about my windows, I always wash them or dust them off as best as I can before wrapping them up.
So I say pick your own fabric and make it personal, I mean really 80$ for a piece of fabric and a bag? Oh yea I forgot ......supply/demand + Jeep = $$$
