I like my manual Jeep but there's nothing wrong with people who want the auto. I just hope too, that enough people are still buying the manual so that they don't discontinue it.
As far as traffic goes, it never bothered me. I had a manual Xterra when I lived in Los Angeles and it wasn't really that bad for stop-and-go traffic. Sure, an auto would have been easier, but I didn't mind the extra clutching.

Honestly, I think its mainly because auto dealers order them that way, 90% of the Wranglers on the lot are auto. I don't know too many people who will wait to order a wrangler vs. getting a little extra off to clear the lot.
I dont think its a detriment on the trail. if i'm in 4lo, i'm probably in 1st gear or i will shift my auto tranny myself.
For the old school hard core off roaders, i don't think they can really compare the rustic feel of a CJ5 to their JK... manual tranny or not.
With the auto stick on the 2012's it seems to be the perfect mix...

I got manual cuz I love being more in-tune with my vehicles. I only had one vehicle that was automatic and that was the last one - double clutch dsg gearbox in my audi. It never got old. It was sooo fast it constantly amazed me. But at the same time, I always thought about having it in manual as well. Before I ordered my Jeep I saw too that most guys who do a lot of wheeling use automatics, but Jeep to me is a more nostalgic thing with my dad having one as a kid and I just couldn't picture it in an auto! I'll be the slow guy on the trails for a while but who cares, I got what I want.
I have a manual in my 2 dr and my wife insisted it be. Now had I gone with a 4 dr I probably would have gone with an auto. My funny logic on this is 2 dr = toy or for fun and 4 dr = more family friendly. That being said, since getting the JK in September I think we have taken my wife's pathfinder maybe 3 times when going out as a family and I really like that thing too.
But to answer your original question I think traffic and significant others weigh heavy on the decision. Dealers don't order as many manuals either that aren't stripped down and many people don't want to wait if they have decided to get a new vehicle. I searched for weeks and ended up driving over 2 hours to get my JK but I'm a picky bastard and I knew what I wanted.
